Weakness

While his bones are covered in unbreakable metal; his organs, tendons and ligaments (joints) are not

Wolverine's invincibility isn't perfect as it has exploitable weaknesses. 

Contrary to popular belief, Wolverine CANNOT regenerate from a drop of blood on his own. He was revived by a magical crystal (The Crystal of Ultimate Vision) and even then the event was non canon.

Despite appearing invinicble, Wolverine has died multiple times

Sentinel vaporized all his flesh, giving Wolverine nothing to regenerate from

Ultron killed Wolverine with a similar blast from his Encephalo Beam.

Nimrod (the perfect Sentinel) and other characters absurdly powerful energy blasts most likely can do this as well.

Had his heart ripped out by Horde (only for Wolverine to be revived by a magical crystal that came in contact with a drop of his blood)

Had his neck snapped by Hulk

Electrocuted by Punisher

Lightning from Perfect Storm (it should be noted that Wolverine was weakened from a previous duel against Magneto)

His healing factor can be removed by reality-warpers like Phoenix

Vibranium and other things that can destabilize the molecules of metals can destroy Adamantium.

Adamantium can't protect Wolverine from constant exposure to extremely high temperatures such as solar radiation from the center of the sun. If thrown into the sun; Wolverine's cells will never be able to regenerate.

An incredibly enormous amount of force is sufficiently enough to rip Adamantium apart.

Wolverine ages slowly but can still age. When he is older, his healing factor slows. Wolverine can also die from old age.

His Adamantium skeleton poisons him. His healing-factor counters this: however in his old age it begins to do gradual damage to his health.

Although his healing factor is able to help him to recover from anything, he isn't able to regrow missing body parts. For example, if his legs are ripped from his body, he's not able to grow new ones. He can still reattach them however.

Wolverine will be immobilized if his cells are killed as soon as they grow back. Deadpool did this to Wolverine's children by having a flamethrower burn them every time they attempted to regenerate. This method also has a chance of burning out the healingfactor.

If Wolverine loses his healing factor, his adamantium will poison and kill him.

Drawing his claws is painful as it pierces through his skin.

Despite his healing factor, Wolverine feels pain just like a normal human; meaning his most gruesome mutilations temporarily stuns and overwhelms his pain receptors.

Over relies on his healing factor, thus causing him to attack blindly without keeping his guard up

Claws cannot stab all the way through things that are very thick; like Blob's gut.

Can still be knocked out sometimes 

Heightened hearing sometimes leaves him vulnerable. His sharp sense of sight means he can be blinded easily and it takes him a long while to recover.

Has no long ranged weapons or abilities so he requires external help in taking down air-borne opponents as well as anyone who can manipulate his body from a safe distance.

X-Men (Cinematic) Universe depiction of Adamantium can be slightly weakened by hot temperatures. While still powerful enough to resist a nuclear blast: hot Adamantium can be broken by colder Adamantium.

In an alternative universe, Hulk managed to tear out the left arm and in the process break one of its claws of the right arm (The Punisher vs Marvel Universe)

Building, blood moon

Wolverine sat on the top of a building, watching the blood moon.

All of a sudden, Wolverine twitches as he senses a presence behind him.

As Wolverine turns, a tall man cladded in a red coat and a red hat stood in front of him, saying.

???: My, a blood moon. What a beautiful colour!

Wolverine growls and he questions.

Wolverine: Who are you? Somethin' tells me you ain't here for moon gazin' bub.

The figure introduces himself.

???: I am Alucard, for years, you have been trailing blood in your wake, piling up bodies everywhere you go. Heh heh. My, all that blood, must be heavenly!

Wolverine draws out his Adamantium claws and he growls menacingly.

Alucard faces Wolverine and he said.

Alucard: Your soul! I require it! Your soul shall be mine!

Wolverine shouts back.

Wolverine: Fat chance!

Wolverine screams out in rage as he sprints forward, baring his claws.

However, just as the X-Men swung his claw, Alucard swerves aside, smirking as he dodges Wolverine's blows.

Alucard ducks underneath Wolverine before throwing up a kick, knocking Wolverine back.

Wolverine grunts and he launches himself forward.

However, Alucard teleports behind Wolverine and he strikes Wolverine in the neck.

Alucard attacks Wolverine with a combination of punches before drawing out his pistol.

Alucard sneers as he opens fire, shooting Wolverine repeatly with his pistol.

Wolverine screams in pain as the bullets tore through his flesh, blowing him back.

Alucard lifts up his pistol and he moves the gun close to his mouth before blowing out the smoke.

Alucard said..

Alucard: You have to do better than that.

Wolverine pushes himself up as his wounds began closing.

Alucard stares at him and he remarks.

Alucard: Interesting. It seems you can regenerate just as I could.

Wolverine stretches his arms and as he brandishes his claws, he said.

Wolverine: Well, my bones are made of the strongest metal there is.

Alucard smirks and he challenges.

Alucard: Really? Let's see how your bones can handle this?

Alucard dives forward and he throws a punch, striking Wolverine in the face.

Alucard punches Wolverine five times before unleashing his hellhound, Baskerville.

Baskerville growls as it bites down onto Wolverine before slamming him back first onto the ground.

Baskerville moves back and it growls as Alucard watches Wolverine.

Wolverine stood up and he questions mockingly.

Wolverine: What's wrong? Can't fight me on your own? Need some mutt to fight your battles for you?

Alucard retorts back.

Alucard: Well, you fight like an animal so is there any difference if I sent Baskerville to fight you?

Wolverine smirks and he challenges Alucard.

Wolverine: You're welcome to try.

Baskerville growls amd it launches itself forward, baring it's sharp canines.

Wolverine jumps over the demonic hellhound and he spun in the air before swinging both claws down.

Blood splashes out as Baskerville yelps in pain.

Wolverine lands on the ground, growling as blood began pooling under Baskerville's carcass.

Alucard nods and he compliments Wolverine.

Alucard: Not bad. You just killed one of my Familiars. My most favourite one too. But, you will have to do better than that.

Wolverine growls and he charges forward.

Alucard draws out his pistol and he opens fire.

The bullet bounces off Wolverine's hide and the feral X-Men jumps up before swinging both his claws down, slashing into Alucard.

As Alucard backs off, Wolverine slashes at him with his claws before throwing a kick, sending Alucard flying back.

Alucard crashes into a generator, grunting in pain.

Angered, Alucard grabs the generator, tore it out of the roof and he hurls it at Wolverine.

Wolverine swung his claws, cleaning slicing the generator into two.

Alucard teleports in front of Wolverine and he throws a punch, sending Wolverine flying back.

Alucard flies up into the air before swooping down at super speed.

Wolverine grunts as Alucard slams into him.

Alucard slams Wolverine through a building before lifting him up and throwing him down.

Wolverine screams as he crashes back first onto a car.

Alucard stares down at the fallen mutant and he shook his head scornfully.

Alucard: So weak. I'm not even breaking a sweat.

As Alucard lands on the ground, he draws out his pistol and he opens fire at Wolverine.

Wolverine screams in anger as the bullets strikes him.

Blood splatters onto Alucard's face, and the crimson liquid glows as it shrinks beneath Alucard's skin.

Delighted by the taste of the blood, Alucard screams out.

Alucard: Ah! How delicious!

Angered, Wolverine screams out and he slashes at Alucard.

However, to his horror, the blades simply flies past him.

Wolverine widens his eyes in horror and he backs away.

Alucard narrows his eyes and he spoke.

Alucard: You still don't get it do you?

As Alucard spoke, Wolverine could hear not one but....many Alucard voices around him.

Wolverine: What?

Wolverine looks around as he listens to Alucard's voice.

Alucard isn't just in front of him, he's behind him, above him, underneath him.

Alucard is everywhere.

Alucard continues.

Alucard: You see, I am far out of your league. All those souls shall be mine for the taking and your blood will quench my thirst. You can never kill me for I am everywhere. Your life has been forfeited the moment you fight me.

Enraged, Wolverine lets out a loud scream and he charges forward.

Alucard smirks and he stood still as Wolverine slashes his claws uselessly at him.

Alucard swung his arm, slapping Wolverine back.

Alucard then uses his telekinesis to hold Wolverine up.

As Wolverine grunts and struggles, Alucard loads up his pistol and he opens fire, shooting Alucard repeatly.

Blood splashes out as Wolverine felt every bullet striking him.

Alucard then pulls Wolverine closer and he summons a giant shadowy arm sillouette.

The sillouette grabs Wolverine and it slams the mutant onto the ground before squeezing him tightly.

Wolverine thrashes and howls in agony as he felt every bone cracking underneath the pressure.

Alucard smirks as Wolverine's blood began flowing into his body.

Alucard screams out.

Alucard: Yes! Yes! All that blood! It's magnificient!

Alucard then clenches his fist, causing the silloutte to crush Wolverine's body completely.

BOOM!!!!

Wolverine's body bursts apart and blood and gore began raining down from the sky.

Alucard smiles to himself and he said.

Alucard: Bon Appetit!

Alucard then spreads his arms wide as he began absorbing Wolverine's blood.
