Not only is it common in fanfictions to see a relationship break up and then get back together, but it happens a lot in real life. There's a correct way to write these sorts of things which doesn't glorify toxic relationships, because the line is a thin one and sometimes it's hard to tell if you're doing things properly or not.

The Break Up: Depending on how long the two have been together, and what they'd been through together, the break up will lead in different directions. There are the sad ones where neither of them really want to leave each other. The angry "I can't do this anymore" breakup. The one-sided "I don't feel what you do". Or a combination. Either way, you really need to think about your characters themselves. All break ups are different because each character is different. How they react to different situations, and their overall views on life will change their reactions to the break-up. Don't make them go out of their main character.

Getting Together Again: If you choose to have your characters get back together after the former break up, there are a few good ways to go about it that steer away from representing a toxic relationship (which isn't what you want to do unintentionally). First, understand that some relationships don't work out. You don't always need to have characters get back together. But, if the two are pulled to each other. Here's how to go about it.

Think about how they broke up. I listed some examples above. But how they broke up is really going to affect how they get back together. An angry break up is different than a "I'm doing this to protect you" break up.

Consider the deal breakers. Why did they break up. Is that reason likely to come up again? What would add more tension to their relationship? 

After that, there'll still be some tension. Both of them will be nervous about making the same mistakes again. That means that the relationship will most likely change from what it was before. There'll be more communication, a deeper understanding, more caution when dealing with problems, so on.

Lastly, take it slow. Don't get them right back to what they were before in a chapter. It's hard, and it'll be a journey to gain that trust and understanding they had before their relationship fell apart the first time. Take your time writing the development. Trust me, it'll be worth it.
